Valve employee Lawrence Yang was asked about the safety of hot swapping SD cards on the Steam Deck on Twitter and it led to a discussion about what is ok and what is not. He stated that removing your SD card in game mode is perfectly fine as long as a game is not actively running off it. He also mentioned in a later reply that they may add a software eject button for a safer removal of the sd card.
(Also don’t eject while writing to the microSD card, ie while moving files or downloading a game / update)

Thanks for the report – we’ll implement a fix to prevent Deck from mounting to /run/media. We’re also looking into adding a software eject button for the SD card just to be extra safe.
